The town hall building has a single stall gender free bathroom on the right as you enter it. The building itself is on the left section of the grounds as you enter from the station. Also, there is a very small single stall "ladies" restroom at the Thorndike station stop, at the rear of that station (you have to walk around the building from the platform).
These are only available to guests of the museum. The atmosphere at the museum is generally welcoming of gender diversity.
